Sure, PYTHIA knows nothing about the the target size and the beam spot
profile. These things have to be simulated in GEANT, the primary
vertex has to be generated and stored, and the particles coming from
PYTHIA should be attached to this vertex (by GSKINE). In PYTHIA, we
turn off the weak decays of long living particles, (as K0S) - they
should be processed by GEANT. The strong and electromagnetic decays
are left to PYTHIA.
